DNA-Based Testing Offers a Clearer View of Microbial Contamination in Cannabis

Microbial testing is a critical part of cannabis safety, particularly for medical products used by people with weakened immune systems. Contamination can also matter in adult-use products because cannabis may harbor bacteria or fungi that are pathogenic or produce toxins. At the same time, cannabis plants naturally host complex microbial communities that may influence plant health, productivity and chemical composition.

For years, laboratories have relied on culture-based methods such as total aerobic microbial count (TAMC), total yeast and mold count (TYMC), and tests for specific organisms or mycotoxins. These methods remain useful, but they depend on whether an organism can grow under the selected laboratory conditions. Media, incubation temperature and growth time can all affect which microbes are detected, while some organisms may be overlooked or misidentified.

A 2016 metagenomic study of medicinal cannabis samples compared culture-based testing with quantitative polymerase chain reaction (qPCR) and DNA sequencing. The researchers examined 15 samples and detected bacterial and fungal groups that included potential pathogens and toxigenic species. They also found that culturing changed the microbial composition observed in the samples, demonstrating that growth-based testing does not necessarily capture the full community present on or inside cannabis flower.

qPCR can analyze DNA extracted directly from a sample, allowing laboratories to target particular organisms or estimate the amount of microbial DNA without waiting several days for colonies to develop. This can improve speed and analytical specificity, especially when assays are designed for defined targets. However, qPCR detects genetic material and does not automatically establish that an organism is alive or capable of causing harm. Sampling, DNA extraction, PCR inhibition and assay validation also affect the result, so molecular testing should not be treated as a universal replacement for every culture-based or viability test.

Subsequent research has continued to show that the choice of culture medium can substantially influence cannabis microbial counts. In a 2021 study combining qPCR with whole-genome sequencing, different media produced different yeast and mold measurements, and some media undercounted or overcounted organisms because of selection effects and off-target growth. These findings support using validated methods and interpreting molecular and culture results according to the specific question each test is designed to answer.

Microbial testing is only one part of the larger cannabis microbiome question. Endophytes and other plant-associated microbes may contribute to nutrient acquisition, stress tolerance, disease resistance and the production of secondary metabolites. A review of the cannabis microbiome and endophytes describes these possibilities while emphasizing that the field remains underdeveloped. Claims that microbes can reliably act as fertilizers, biocontrol agents or productivity enhancers still require controlled experiments across cultivars, growing conditions and production systems.

Validated molecular methods are beginning to move from exploratory research toward routine quality control. For example, the AOAC certification for a cannabis total yeast and mold qPCR method documents performance testing for dried cannabis flower. Such validation is essential: faster detection is valuable only when laboratories can demonstrate that an assay is accurate, reproducible and fit for the matrix and organisms being tested.

The next stage of cannabis microbiology will require both better detection and better biological understanding. Combining qPCR, sequencing, culture and viability-based approaches can provide a more complete picture of contamination while helping researchers distinguish harmful organisms from the plant’s potentially beneficial native microbiome.
